I would not count on it happening. Since Apple decided to cut Google out in more than just the Map function Google may just return the favor. All the substitutions will suck making the iPhone less desirable.

I don't know. It was a mistake for sure, but in the long term I don't think it'll matter. Even now when apple maps is at it's worst, we have plenty of other options available. It'll only get better from here. Great that there's more competition now – everyone will win whatever they use.
Do the alternative map apps link in with the GPS, compass and other features of the iphone?
Yes, they have API access
even the browser based map applications have gps access.
